Trump made it clear he didn't want to fire him and he wanted Naly gone, but Gene insisted on choosing Omarosa and Jennie back into the boardroom. Neither of them had done anything wrong, so he had no choice other than to fire Gene. Sucks too, he was the best thing about the show.
