They were being investigated for conspiracy to kidnap, financial crimes, lobbying for a foreign government, etc. The kidnapping conspiracy charge is a potential life sentence in and of itself. You really think Flynn would rat for a plea deal for a crime he wouldn't do any time for anyway? The max sentence he would receive for that without cooperating is 0-6 months with the plea deal.
