They know it’s a bad idea. Most companies never get into politics as there is very little upside and the downside is alienating a part of your customer base.
However, the NFL is unique in that it’s a 75% black league that is unionized. So, the players have some leverage via a work stoppage.

It takes a national tragedy (9/11) to unify people, and it's usually only for a few months, if that. For the most part, there is nothing unifying about the flag or the anthem for Americans. While the NFL may have the right to fire any NFL player who causes financial damage to the organization, it is still a moot point.
The NFL has already stated that they support players right to kneel and won't take action. Now, whether or not individual coaches will sideline a player is another story. But sidelining a player is not necessarily firing a player from the organization as a whole.
Again, the NFL may have the right to fire a player for kneeling, but the NFL is actually taking the OPPOSITE actions-its SUPPORTING the players!
